Essentially you will be booting Windows into safe mode and then running the Anti malware Software to clean up your machine. Safe mode is bare essentials environment that will not start any third party applications allowing you to remove the infection. If you were running a full version of Malware bytes this would have prevented the installation of the malicious software.
